I have finally found the source of animals being placed in the Household Inventory and it's technically not a bug, but a feature so don't count on EA changing this. This can actually be triggered by two different reasons.
The Problem:

A Lost and Found service is triggered when you put an animal in your Sim's inventory then take them out on a lot you don't own. If you travel, the animal will attempt to return to the Sim's inventory, but will fallback to the Household inventory.

This issue also occurs with EA animals and is most likely the main culprit for those Cows and Llamas getting stuck. Free-Range animals are purchased and placed directly on the ground so they bypass this system triggering on the initial purchase too.

When an animal is outside the lot bounds even by a single atom they are considered part of the "Open Street". These objects are saved and spawn on any lot within the same street, so it will also attempt to return objects to the owner inventory and fallback to the Household Inventory to prevent them from being stuck on other lots if they wander out of the Open Street.

This issue doesn't happen much with EA Cows and Llamas as they are locked to the animal sheds, but is most likely the issue for Free-Range animals.

Solution:
The Lost and Found service has been removed from Free-Range Cows and Llamas. You should be able to purchase animals for Hotels for example, and be able to leave them there. Just note that if they do end up wandering outside the lot bounds they will spawn when you travel to other lots within the street and possibly get stuck on the wrong lot if they wander onto it.
For EA Animals, I don't apply any overrides to them however the free_range.inv_fix cheat will now free them from the Household Inventory.
Additional Changes:
- Fixed animal routing exceptions when the Shelter Marker is placed in the same room/outside with a Pool.
