All Potions With A Effect Will Have A Bar, It Can Have Bars Ranging From 1-4:

If it's 1, The potion has no modifers placed on it.
If It's 2, The potion has been amplified with glowstone.
If It's 3, The potion has been extended with redstone.
If It's 4, The potion has an effect with an amplifier higher than 2.

On the ominous bottles the bars are for the potion amplifiers 1-5.
