Anyone using applied energistics will have to remove items from it or add that mod back in so items aren't lost. Also I have added some more crafting mods and removed NEI but kept JEI. if you are starting in this version then you won't have to worry about as much ores spawning but if you playing with an older world then the ores from every mod ever will be there. Instead of AE2 there is an amazing mod just like the good old days which is refined storage. If there are any problems I will probably find them and fix them in a few days.
