This project is no longer necessary. JEID incorporates all fixes at this time.
If you’re using a mod that’s dependent on the specific biome tags like Antique Atlas, it does mess.

What's the exact issue with Antique Atlas? I have this in my pack with jeid plus hundreds of biomes and haven't noticed anything amiss.

Antique atlas has built in support for JEID; I know as I contributed it before realising that doing it through a separate mod would have been cleaner.
The problem Velocihater is having is only present in worlds generated by chunk-pregenerator. World generation is completely messed up when that mod is used in a world with JEID. In my own experiments, the world generated with very little terrain variation, mostly looking like an all plains world with some oceans. Everything is initialised as all plains as well. At first visit, biomes would get assigned to chunks, but I had to force a reload to see this. The assigned biomes did not align with what was expected from playing the same seed without pregen. These issues are incredibly strange and very difficult to probe as the mod is closed source.
When antique atlas maps these chunks, it only sees the initial value and so the map it generates looks like a world of all plains.
For the avoidance of doubt, I’ll just clarify that in all my testing I have found no issue with Forge’s built in `generate` command.

I have not been able to replicate it with Forge's generate command, which is the only other one mentioned in that issue if I remember correctly.
If you don't mind me asking, would it be possible to add compatibility to the mod Biome Paint Tools? It allows players to craft pencil tools that can record a biome and then change other biomes block by block into the recorded biome. Unfortunately, it seems JustEnoughIDs renders it useless. A release containing support for BPT is pending approval. I've decided I will continue maintaining and adding to this project for the time being as JEID are yet to integrate and release all of these fixes.

The Nature's Compass crash:
It happens around half the time when I try to find a biome, and only seems to happen whenever I have more than 256 biomes.
Other mods that I've remembered aren't JEID compatible:
The Midnight - some textures in the midnight dimension don't render when biomes >256
Elemental dimensions - dimensions render as empty void when biomes >256
Heat and Climate - heat system is completely botched when biomes >256 with 'freezing' desert biomes and 'boiling' snowy biomes.
btw it's fantastic that this mod exists! Most modders don't seem interested in making their mods JEID compatible so this mod is a lifesaver.

I've been aware since I started this project that JEID does not apply any of its built in mixins for mod compatibility when running on a dedicated server. I hadn't looked at them too closely and assumed that - like the CleansingRitualMessage abyssalcraft mixin - they all dealt with client side handling of biome changes.
In fact most should be present on the server.
As a result I am releasing an alpha update today that will apply their fixes to a bunch of mods when running on a server. I notice this crash occurred on a server, and they have support for Biomes O' Plenty (which judging by the stack trace has something to do with this crash).
Perhaps you'd be able to test v1.2.1 for me and see if it fixes this issue? This is an alpha release as I haven't got the time today to fully test it, so you are welcome to pass on it. If you do give it a try, please take sensible precautions - backup your world before using!
With regards to the other mods you've mentioned, I've seen your issue report for Heat and Climate - it looks time consuming and so it'll probably have to wait until next week at the earliest. The other two sound like they're similar to The Betweenlands so I might get a chance to put a fix out for them over the weekend, otherwise they'll also be on my list for next week.
Yep, will test. I'm really not convinced this crash has anything to do with BOP. The crash only occurs when I have a large number of biomes. That crash report is from Vanilla Fix and VF often incorrectly blames mods that aren't actually the root cause of the crash (the dev did once explain why to me but not being too knowledgeable about java I've forgotten why).
Another potential one - I also suspect Mystcraft has incompatibilities with JEID, although I haven't been able to pin this one down. I do know I had to remove Mystcraft from my pack when I added Fossils and Archeology or Minecraft turned into a crashoholic.
Thanks for this mod, it finally fixes all these issues with modded biomes. What about BiomesOPlenty, Traverse, BuildCraft, Integrated Dynamics ?

I'm sorry, but what about them? All the other mods so far requested have had documented issues when combined with JEID. None of these mods do. In fact BOP has built in support from JEID.
If there is something there that needs fixing, I will happily take a look at what the problem might be, and whether it is possible to resolve it from the context of my mod. But it's unreasonable to give me a list of mods and nothing to go on.
Oh I didn't know they had fixed the issue from their side. Then it's fine.

Sorry for being a little harsh earlier, just understand I can't test the entirety of every mod for compatibility and also have time to fix problems and live my life.
I'm happy to test any issue, even if it turns out to be unrelated or if it's impossible to fix from my side. I'd just like a little direction. Hope you can understand that. :)
I don't know anything about Integrated Dynamics but those other 3 mods you mentioned all work perfectly with JEID in my experience.
