I've decided on a new game mechanic and a "suitable" way to make it happen.  villages tend to become wastelands fairly quickly. there needs to be a way to control the phage in these areas.

 

First you need an armor stand with arms.  To get this make an armor stand and place it. Then at its base place a piece of bamboo (like  planting a sapling). The bamboo goes poof and your stand now has arms. Since you cant place bamboo on stone you might need to place dirt first.  Get it right and then break the dirt block and the armor stand falls to down. 

 

An armor stand holding glowstone will destrou phage within 16 blocks (a little at a time) and cure phage on creatures within 10. Now you can protect the villages from the horrors the phage if you are willing to spend the time. There is a new book found in villages explaining the ins and outs of the changed world (and how to make the armor stand with arms and why you should give it a glowstone block)

bones left unattended will now sometimes reanimate to a wither skeleton 

bone blocks left unattended will now sometimes reanimate to a wither skeleton on an undead horse

super fast creepers are now half as likely

endermen let their silverfish out for a walk half as often

magma cubes no longer convert nether bricks in to lava (but every other block still gets converted)

Wither's that explode into phage in the sunlight now only drop 2 wither skull instead of 3

 

items

added message for when the totem of true immortality or everlasting life take effect. (it is quick but dying before that renders those totems "normal" totems.)

fixed a bug where if a totem was used then an everlasting or immortality totem was picked up you got a free 2nd copy.
